Sounds like you have a good plan going. It is usually going to be ok to leave the cover on at night while the pump/filter is running. However, if you add chemicals (other than slow dissolving chlorine tabs), leave the off for a few hours to let the chemical adjustments "off-gas". This will help save on the life of your filter as well.
